Virus et Métabolismes microbiens en milieu aquatique
Recherches actuelles
L’ensemble de mes recherches se situe dans le domaine de la microbiologie environnementale, avec pour principaux mots clés : limnologie, océanographie biologique, écologie microbienne aquatique, écologie virale aquatique, boucle microbienne, réseaux trophiques microbiens, microorganismes hétérotrophes, protistes, eumycètes, bactéries, archées, virus, espèces rares.
Le monde microbien, au sens large du terme, comprend les trois grands domaines cellulaires du vivant (Archea, Bacteria, Eukarya) et le domaine proposé (Akamara) des agents biologiques acellulaires (virus, plasmides, agents transducteurs généralisés, prions,…). Grâce à des avancées technologiques récentes, notamment celles liées aux approches dites ‘omiques’, on réalise aujourd’hui l’étendue de leur diversité et de la complexité des métabolismes mis en jeu. En conjonction avec des temps de génération très courts, un faible rapport surface sur volume, une capacité de mutations génétiques élevée, l’absence de contraintes sexuelles et leur antiquité, les microorganismes sont des acteurs essentiels dans les cycles biogéochimiques qui sous-tendent le fonctionnement de la biosphère. Ils sont omniprésents dans tous les écosystèmes (eau, sol, air), y compris ceux présentant les conditions abiotiques les plus extrêmes. Leur diversité génétique et fonctionnelle est à la base des processus qui régissent le fonctionnement, l’organisation biologique, la dynamique et la pérennité de notre environnement. C’est dans ce cadre scientifique que se situent mes préoccupations de recherche en cours, centrées sur l’importance des virus/phages et autres parasites (eumycètes) dans la structure et le fonctionnement des écosystèmes aquatiques.
Entités biologiques de taille comprise entre macromolécules et cellules vivantes, les virus sont des parasites cellulaires obligatoires. Malgré les difficultés liées à l’observation de particules nanométriques et à l’absence de traceurs évolutifs comme l’ARN ribosomal, on considère que les virus représentent un des plus grands réservoirs de la diversité génétique non caractérisée de notre planète. Omniprésents dans les écosystèmes aquatiques, certains contiennent des gènes codant pour des fonctions biologiques, dont la circulation fait des populations hôtes de puissants vecteurs d’échanges génétiques dans l’environnement. Les phages sont très abondants dans les écosystèmes aquatiques, généralement plus abondants que les procaryotes dont l’activité conditionne leur prolifération. D’un point de vue fonctionnel, le rôle des virus est essentiel dans divers processus structurant la dynamique de la biodiversité microbienne aquatique : mortalité cellulaire, cycles biogéochimiques, transferts horizontaux de gènes. Ainsi, l’écologie virale suscite elle, aujourd’hui, un intérêt croissant dans le cadre général des sciences de l’environnement, mais aussi de l’évolution adaptative de la vie cellulaire, support obligatoire de la prolifération virale.
Quant aux autres parasites, leur importance dans le fonctionnement des écosystèmes microbiens est, aujourd’hui, tout simplement ignorée. Des études moléculaires récentes nous ont permis de mettre en évidence l’importance des parasites eucaryotes, notamment des Chytrides, dans le plancton lacustre. Cette découverte, en conjonction avec les différentes stratégies trophiques des eumycètes (saprotrophie, parasitisme) et de leur potentiel comme sources d’éléments nutritifs essentiels à la croissance des prédateurs, pose aujourd’hui la question du rôle des eumycètes dans le fonctionnement des écosystèmes aquatiques et des cycles biogéochimiques associés. Il est donc important (i) de préciser la diversité des eumycètes (nous le faisons par par affiliation génétique du gène codant pour l’ARNr 18S, par la métagénomique et par microscopie), (ii) d’élaborer des outils, notamment moléculaires, permettant une étude quantitative fiable des différents stades de vie, et (iii) de déterminer le rôle fonctionnel de ces microorganismes, notamment comme agents régulateurs du développement phytoplanctonique. Les résultats attendus permettront d’inclure ces organismes, en tant que maillon trophique individualisé, dans les modèles de flux de matière et d’énergie qui transitent par les écosystèmes lacustres.
En conclusion, mes recherches sont centrées autour de questions fondamentales concernant deux parasites modèles, les phages et les chytides parasites du phytoplancton : qui sont-ils (diversité biologique), combien sont-ils (importance quantitative, écologie numérique), comment ils interagissent avec eux-mêmes (autoécologie), entre eux et avec les composantes biotiques et abiotiques de leur environnement (écologie fonctionnelle) et quel rôle jouent-ils dans le fonctionnement global de l’écosystème (transfert de matière et d’énergie, écologie trophique) et des cycles biogéochimiques associés (eutrophisation, efflorescences planctoniques, qualité de l’eau...). Ces recherches sont pour la plupart exploratoires et visent à produire de nouvelles connaissance sur le rôle des parasites, prenant en compte les interactions multipartites (hyperparasitisme et bi-, trisymbioses...) au sein des réseaux trophiques microbiens. L’objectif finale est d’établir des modèles prenant en compte parasites et hyperparasites, afin de proposer de nouveaux concepts en écologie fonctionnelle de la boucle microbienne et des réseaux trophiques microbiens. Ces recherches présentent également des retombées en matière de recherche appliquée, notamment dans les domaines de la maîtrise des cultures en masse de microorganismes d’intérêt économique (aquatcultures, cosmétique, énergie durable...) et de la gestion des écosystèmes et des services associés.
